At some point in time the robot seems to "forget" what container an item category was assigned to and just goes for another empty container if available.
This happened a few times, mostly with melee weapons, but other item categories as well.
In my case it's in a Depot base. I have 12 crates set up in front of the building where the robot is supposed to stash everything in, but as described above at some point he goes into the building and stashes stuff in the wokbench or on the tables and I keep wondering where the f that loot from the last days is gone to.
I was able to stop that by blocking off the entire building with a barrel in the door and completely resetting the setup (Empty all containers, put one of each category in desired container, setup robot from inventory again and start it).Edit 2: Welp that doesn't work after all, the robot tries to get into the house now and gets stuck in front of the barrel.
Perhaps this has something to do with the container's capacity. If so, why not just completely remove any container volume limits altogether? Yes it's somewhat unrealistic, but it's not like it would break the game... or would it?

If box contains 99% or 100% of loot(or maybe if there are no enough place for one item), robot won't add more. If box contain 80% or 70%, robot can add over 100% without problems.
The robot also
sometimes (as in seemingly totally random times) just completely ignores certain items and leaves them on the floor, which are:
Blueprints
Glow keycards
Temple keys
Which is just weird and I can't really replicate a certain situation when this happens...
